What lens for a Nikon d5000 should you choose?
With few exceptions, you're going to be much better off only buying Nikkor lenses. Stay away from Sigma and Tamron. The D5000 doesn't have a focus motor, so only buy lenses AF-S, AF-I, or G lenses if you want auto focus. I'll assume you already have the mediocre kit lens (18-55mm). Next you should invest in a fast prime. The Nikkor 35mm f/1.8G AF-S or the Nikkor 50mm f/1.8G AF-S are both excellent lenses.

A FX lens on a DX camera will give exactly the same field of view as a DX lens of the same focal length on a DX camera. A DX lens on a FX camera will usually only image the center part of the frame with dark corners.

Yes, by using mount adaptor. Lens need to focus manually only. Old nikon lens aperture can be control but new ones will stop down to its maximum f. I personally believe that manual focus and aperture "guessing" can be quite an interesting experience, a bit like "back the photography old times" and you can learn a lot with the process. By combining Nex-5 excellent sensor (especially if you are using DX lenses, because those lenses match the sensor size in a 1:1 proportion) with a very good nikkor quality glass, it can produce wonderful results.

You list the 28mm & 50mm prime lenses. If these are AF lenses, they will only autofocus on the midrange and up Nikon cameras. The Entry level D40, D60, and D5000 cameras do not have autofocus motors in body, they rely upon an AF-S lens for autofocus. To replace those lenses with AF-S versions would cost more than a body with a motor. With that said, the very best non-pro Nikon camera that you can buy for less than $1000 is the Nikon D90. This camera will take advantage of the existing lenses that you have. If the D90 is out of price range, go for one of the older ones that have a motor used. These would be the D80, D70. I don't think you would be interested in the D200, D300, D700, D3, or D3x because you were initially looking at the D40 & D60. If you can spend a little more, the sweet spot right now is probably the D700 full frame camera recertified which would provide amazing image quality and could be obtained for about $2000 recertified.
Will Pentax smc lenses fit a Nikon camera?
No, unless you make an adapter for it. Surprisingly, the Nikon bayonet lens will fit the Pentax K body. Only loosely. Infinity is incorrect but if you handle it carefully, you can take a picture with it.

In my view, the nikon d40 is not really good one. The most obvious shortcoming of the Nikon D40 camera, is the absence of an autofocus driver in the camera body. What this means, is that if autofocus is important to the way you take pictures, they you are somewhat limited in the number of lenses you can use with the D40. Only about ten percent of the available lenses for the Nikon D40 have autofocus drives built into the lenses. Needless to say, those lenses are considerably more expensive than lenses without autofocus. In addition, most SLR's in this price range, allow you to take pictures in the RAW format, and the D40 is no exception. What is a bit surprising, is that when you take pictures with the RAW and JPEG format at the same time, the D40 only uses a very basic JPEG format. Yes, it will fit. However, you will still need to see if the lens you have has or does not have features like autofocus or CPU connectors that will carry all the info that your camera needs... If it is a Nikon Lens it will work fine. So will others like Sigma, Tamron and Tokina. Carl Zeiss may not give you all the functions but will work in manual mode.
