Yes, definitely. Superman will not actually kill him but put him down. Thor is nothing besides a weak man without his hammer. Superman is more powerful than Thor in several ways. Thor fights using his mighty hammer whereas Superman, with deadly powers, mortal punch and heavy kicks. If Superman throws 100 punches in two seconds at Thor, then its a goodbye for the son of "Ordin". According to the Hero lists, Superman stands first, Hulk goes second and Thor the third. Putting the man of steel down is something incapable of doing.
Superman could only pick up Thor's hammer if he would be deemed worthy. There are not-so-shockingly few people who have been deemed worthy throughout the years to pick up the hammer. In the comics, one of these was Captain America. Many fans have expressed their doubts about certain characters from DC comics, including Superman, in their abilities to pick up the hammer.
Thor's Hammer is in the Marvel universe while Superman exists in the DC universe. It isn't clear what would happen if either crossed to the other side. Would Superman still have his super powers if he crossed over? Is his strength actually a factor in his ability to pick up the hammer? If the hammer crossed over, would it still have its properties? Would it recognize the concept of worthiness in the DC universe the same way as in the Marvel universe.
Maybe what we know as the DC universe is really one of the nine realms in the Marvel universe, or maybe it is a tenth realm which is not spoken of in the Marvel environment for obvious reasons. Maybe the Marvel universe is another dimension in the DC universe similar to the Phantom Zone and also never mentioned. What about the Archie universe, where do they fit in? Would Sabrina the teenage witch be able to pick up the hammer? These "maybes" are really questions which need to be answered before the original question is answered.
Technically, according to the comics, no, but in theory, yes.
