Weeds adapt to a wide variety of environments. So they have no problems growing on rocks. All they need do is find an anchor, in the tiniest showing of soil, or even just the slightest crevice, between rocks. From that precarious position, they quickly establish themselves, or re-establish themselves elsewhere if forced to move.

Bulldozing, grazing, mulching, planting, removing, repaving, salting, solarizing, spraying and trimming are ways to keep weeds from growing up between rocks. The landscape may need to be re-started from scratch if the area is small and the rocks are few and light. Otherwise, grazers (cows, goats, horses, sheep) -- if permissible -- will keep the area trimmed whereas weeds will not grow where mulch, plants and sheeting fill the in-between spaces and where rigorous manual and mechanical removal, mowing, pruning, spraying, trimming and weed-eating schedules are adhered to.
