You can have a baby with anyone of the opposite sex. Doing so with a third cousin is not going to increase the risk of genetic disease in the child by very much compared with doing it with someone you believe is completely unrelated to you, unless there is a long history of cousin marriages in both your families.
Remember that many people have no idea who their third cousins are, so may unknowingly do this.
