Difference between Unix and windows in security?

Unix is more flexible and can be better protected if you know how to do. But!!! it's really hard to configure such systems because Unix based systems are for professionals not for regular users. You will waste your time trying to use Unix for everyday usage. Eventually you will come back to Windows. It's sad, but it's true.
