In the original 1954 "Gojira" he is killed by the oxygen destroyer. The next one that fights Angilas in the following movie "Godzilla Raids Again" is another creature of the same species that was also effected by atomic testing.
If you're referring to the 1998 "Godzilla" film, he is killed by jets. The animated series continues with one of the hatchlings that survived and grows into a new Godzilla.
