In 1918, while Rutherford was performing his various experiments in the field of radioactivity, bombarding nitrogen gas with alpha particles (alpha particles are a type of radiation), he noticed that one of the experimental results was a surge of hydrogen. He correctly deduced that the hydrogen atoms must have come from within the nitrogen atoms themselves, which would mean that there was something within all of these atoms which was divisible, the amount of which would determine what element the atom represented.

The particle Rutherford isolated was the proton, which by itself constitutes the nucleus of a single hydrogen atom, though in this case it was "ionized" (missing its electron, thereby giving it a net positive charge), which Rutherford determined by exposing the resulting hydrogen to magnetic fields, as had Thompson before him in order to determine the charge of electrons.

The proton was discovered by Gould stien during discharge tube's experiment .Rutherford discovered the nucleus of atoms.

Eugen Goldstein was the first to discover positively charged particles flowing in the opposite direction to cathode rays. Although some of these WERE protons, others were ions. Thus, Goldstein was not able to discover that these positive rays ultimately consisted of one specific particle.

Rutherford, after discovering the atomic nucleus, bombarded gaseous atoms with alpha particles and found that some hydrogen always resulted from the collison. On this basis, he concluded that all elements consisted of hydrogen nuclei. Since this element's nuclei ARE protons, this conclusion is generally considered the "discovery" of protons. It could be argued either way.

By using the gold foil experiment.

Rutherford shot a small piece of gold foil with a beam of positivly charged particles. The end result was positive particles being reflected and most of the particles not being effect. Thus, he discovered the proton along with the nucleus being mostly empty space.

While the gold foil showed that the atom consisted of a positively charged nucleus, it gave no evidence that this positive core had any constituent parts.

The hypothesis that all atoms were composed of hydrogen atoms was first made in 1815.

In 1886, Eugen Goldstein discovered positively charged particles moving in the direction opposite to cathode rays. Although some of these were indeed protons, Goldstein was not able to discover that all of them consisted of one, single particle -- some were ionized atoms.

In 1913 Rutherford, after his gold foil experiment, was able to show that hydrogen nuclei were present in all forms of matter. Since the hydrogen nuclei IS a proton, this is generally considered its discovery.

But this could be argued.

He did this latter experiment by bombarding various gaseous elements with alpha particles, and found that hydrogen atoms would always end up being emitted to some extent.
