Probably underneath somewhere. it sounds like you have a leak around the drain hole. Larvae are displaced by the soaps etc going down & trying to get away from it. You should have an access to Plumbing underneath from ext. Check it out with a flashlight. If you are seeing small flies, then you may have found the source.

There really is no easy way. You can go to a hardware store and buy a bug bomb that sprays bug repellent into the air. You need to be able to seal off the bathroom and open a window in the bathroom. I had to use one of these once and they leave powder all over the room. But it is really easy to clean. The room I had to remove all bugs from was carpeted and I just used a vacuum to clean it up. I don't know if you can see the larvae, but if you can just spray them.

Eliminating moisture isn't always a fix. We commonly see that sewer flies come from empty P-Traps. This is a really common thing for us to see happen when a drain isn't often used.

Is it possible to install a tub drain above the concrete floor?

You would have to build a platform for the tub to sit on. About 3 inches if you are using a floor drain. There is a trap right after the floor drain so you would not need one at the tub. If possible you could position the tub directly over the floor drain but that would eliminate the floor drain which would be a problem if the basement every flooded.

How can you figure out which valve on your filter system is the main drain?

If you look at the pipe that is going into the filter pump you will notice that it has a tee that is peceeded by two or three pipes comming up from the ground. Those will be from the skimmer, main drain, and if you have one from the cleaner. If you observe the flow of water in the skimmer then change the valve so there is no more water flowing that will be the one going to the main drain or cleaner. Repeat the process to eliminate which one is the cleaner. Which ever one is left is the main drain.
