Fist of all, its Spacial Rift, not Sky Rift. You have to complete the main story first, start the post game story, find and take care of Manaphy (you get it as a Wonder Egg in the Surrounded Sea), take on the mission after Manaphy hatches and gets sick a few days later that requires you to get a Phione Dew to heal Manaphy. Next, after a few more missions, Palkia will come at night, angry at the player for "causing" the distortion in the fabric of space, and take you to his lair, the Spacial Rift.
