The App Store is indeed part of the iTunes store. In iTunes on the computer, you can find the app store by simply going into iTunes and then clicking the link to Apps which is located at the top of the iTunes store window next to music and videos. On the iPhone or iPod touch, the app store has its own separate button on the springboard so that it is independent of the music/video content of the iTunes button.

You can get songs from CDs or from the internet (youtube etc.). For youtube, remember to convert it into audio with conversion websites. Then simply put it into iTunes and sync your ipod. iTunes has it's own music store too.
