You'll need two keys.
1) Open the driver door, turn the ignition switch to on, but do not start the car.
2) Close and lock the driver door with the other key (this should be the proper key and not just the valet key - I used the valet key first and wondered why the programming didn't work).
3) Hold down both buttons on the fob for about 5 seconds. The lights should flash and the alarm horn should honk.
4) Open the door, remove the key from the ignition. Close and lock the door with the key.
worked for my 99 a4

My ignition worked and the engine would start but the central locking had packed up from the fob.
I didn't have a second key! So I got in, turned on the ignition, locked the door from the inside button then held both fob buttons down. There was no flash or beep so I thought it hadn't worked, but it did! (Car is '53 A4 Cab 3.0L)
Thanks James

We have a 2003 Audi A4, and this method worked after the fob was dropped and we couldn't remotely unlock the doors. The alarm would go off when I unlocked the door with the key, but once in the ignition the alarm stopped and I was able to re-program the remotes. Like Jinks though there was no flash or beep, but it did work.
Thank you James for posting this answer!
If it is a B8 it should charge in the ignition while the engine is running...
You can refer to the user manual if you want to reprogramme Audi A4 key.
