C:\windows\system is probably the most common folder for trojans to hide.
I take it you have some kind of anti-virus program, or you probably would'nt know you have a problem. If you know for sure that a file is infected, try renaming it to whateveritscalled.whatever.vir (yes, you can have a second extension) this has the same effect as deleting it, but saves it in case you need it. If the file is in use, the system may not let you rename or delete it. Try booting the system in safe mode first.
If you are running XP, when you do a ctrl-alt-delete you can see what task are running and tell which ones are hogging CPU time. If you aren't doing anything on the system most will be at 0% if you see anything higher than 2-3% get suspicious.
