First, make sure you have plastic pipes. You want to take special precautions to use muratic acid if you have cast iron pipes.
It won't do much good for anything other than mineral deposits on the inside of the toilet, but it's excellent for that.
First, remove as much of the water as you can, using a plunger then pour in some muratic acid. Make sure you use eye protection, just a drop of the acid can splash back up and cause blindness. It's powerful stuff that can do what you need as well as cause serious injury.
Then make sure you're wearing gloves and use a brush that won't get eaten up by the acid. You may need to try a couple different types. Also, make sure you have plenty of water close by to wash your skin or anything that the acid splashes on.
If you have iron pipes make sure that you dilute the acid and flush several times to get the acid out of your pipes as soon as possible.
