He's extremely smart and he also doesn't like to flirt/pick up girls which Dally was doing to Cherry and Pony didn't want to even though Two-Bit and probably any other greaser would.

Johnny killed bob because Bob was trying to drown Pony-boy. So Johnny got out his switch blade and killed Bob to save Pony-boys life so Bob the soc did not kill him.
