There is no format known to me that supports more than 1 transparent color / single image. I cannot imagine the use for multiple transparent colors without having multiple layers in the image. Do not confuse the transparent color (which is 100% transparent) with transparency in general. You can overlay an image using transparency (e.g. 50%) and having a transparent color. The result is that all image pixels having the transparent color will be replaced by the background image, while the others will retain in 50% ratio their color.
A gif can have 256 colours.
