At least- if the figures are accurate- Six million Jews were executed in and by Nazi Germany, mostly by the Waffen (armed) SS and Gestapo ( security state police). This was certainly religiously-motivated genocide.
Answer: The answer depends totally on how you define the term 'religious conflict.'
If you include anything that has the name of religion as being its cause then you have any number of things that could go in there such as:
1. The thirty years war.
2. The inquisition - a war on heretics as defined by the Roman Catholic church.
3. The Crusades.
4. Islam's advance into Europe and the Middle East in the centuries after the death of Muhammed.
If you include Atheism as a religious (or anti-religious) ideology then you have some big ones:
1. Stalin- head of an Atheistic regime.
2. Pol Pot and Cambodia.
3. Hitler -recently idenitified in terms of his anti-Christian bias in a number of recent works, including transcripts of Nuremburg.
4. Mao in China - primarily the cultural revolution.
It is understood the above are problematical and so some would not include Atheist-inspired regimes under religious conflict. Communist ideology by definition is clearly Atheistic, one aim of which was clearly to destroy those who followed 'the opium of the people'. Certainly it is also clear that not all victims of Atheist regimes were for 'religious' reasons -eg. purging of political rivals.
In any case, largely due to technological advances when applied to killing humans the figures in recent times are much higher than previously, especially if you include the latter category. Numbers are of course in the millions in recent times and much less in the earlier categories.
