Microbiology is mostly Kingdom Monera (Bacteria, viruses). But microbiologists also look at yeast (single celled eukaryotic cells), and protists. Basically anything that falls into the realm of microscopic can fall into microbiology.

A virus isn't put into one of the 5 kingdoms because they cannot reproduce without a host cell. The five kingdoms are for living things and a virus isn't living since it doesn't reproduce.
