Your clutch is not disengaging completely, you may get a little more life out of it by adjusting the pedal travel but in the end you will need to replace the clutch
check your alternator it might be bad.
When a car won't go over 40 MPH and won't change gears right could be the start of many problems. The most common problem would probably be the filters.

You change the rotor and STATOR and pulled the clutches so you could tighten the gears now you cant get the clutches working no mater where you put them?

There's NO WAY the timing chain and gears are bad in a 2003 model truck. I don't know what kind of problem that you are having, But I rest asure you it's not the chain and gears. Need more info about your problem.
There could be a fault with your clutch or the selector cables could be out of adjustment, these could be checked by a confident DIYer. A clutch change is a garage job though. Worn synchroniser assemblies could also cause this problem, this too would need to be seen to at a garage.
If it shifts smothly into the gears before o/d it is not the cable.
