It depends on the game because the way the data written on CD and that got on ISO differs and also due to some privacy concerns and to avoid piracy not all the games will work with iSO

You can restart a saved file again, Click New Player and begin playing the game, when you want to save the game again before closing down click save and then save in the new name, type over the name you no longer need.
I have the same issue with this and I personally just start over again and again. I dont know how but try playing around with the game and see how to save it.
I'm sorry but you need to start from where you last saved and buy a pokeball. it doesn't allow you to catch it otherwise, and if you knock it out then you battle it again and again.
