It benefits the freedom of religion, for one thing. If the separation were not there, the dominant religion could take over Government institutions and see to it that other religions would not get an opportunity to ever challenge their position or rise to prominence. Just look countries like Saudi Arabia and Iran; and Turkey and Egypt when it comes to their Christian minorities.
Another benefit is that in fields like education, health care and any form of legislation that touches on private or public morals no single religion or coalition of religions can subject citizens who adhere to no religion or to other religions to laws that represent their rules or values. The possibility of this happening can even be seen in some European countries with strong 'Christian Democratic' parties where the church at times has worked through these parties to influence legislation or to block change of legislation because it was at odds with their dogmas and teachings.
