Far too many to list here. The shortest answer would in some sense be genome correlation, but this does not give the whole picture of how species are classified. Organisms are compared via common anatomical structures. For instance, in animals with bones, similarities in skeletal structures (like the number and natural locations of bones and joints) can be compared to help determine how related two species are.
