If the transmission mount is loose you will hear a noise when you release the clutch. You can also get the noise from lunging the vehicle. What is happening is your transmission jumps or moves a bit when you shift or lunge. The sound can transmit to anywhere in the car.

Shift knocking

If the noise occurs while shifting gears, the gear shift shaft underneath the car could be tapping on the exhaust. This problem is caused by a shifter that has too much play. To fix this, there is a rubber clasp holding the shaft in place, buy a new rubber clasp if the one you have is worn and loose. This is the solution I have found. If the noise occurs while clutch is released, well, then your're on your own!
