Usually if there is a lot of noise or strangers or predators around a rabbit's ears will be up and alert. If they are down he is either at rest or mad at you or on the defense for some other reason.

It's probably caused by mites. Your rabbit will attempt to scratch the itchy mites off and end up hurting her ears. Take her to the vet for some medicine.
