What does it mean when you pet your guinea pigs and they make a noise and their whole body vibrates?

If your guinea pig is making a noise and their body is vibrating it means that they are frightened. If they do this when you handle them its because they are uneasy, just keep giving them lots of cuddles and talk to them in a calm gentle voice and as they get used to you they should calm down.

If your guinea pig is voluntarily letting you pet it and it vibrates with a low noise then it must just be purring to show that it is happy or content.
