Typically it refers to any non-mental health. Your body is physically healthy. It says nothing about how you are emotionally or mentally.

In the world of medicine physical health pertains to all physiological processes in your body. It is the best known sector of health, where the other two sectors are psychological (mental) and social health. A state of well-being is not merely the absence of trauma or disease, but a state of being content or happy with the achieved level of health. So physical well-being is being healthy, having healthy prospects and feeling good about it.
