I asked an Apple "Genius" about this at a store recently because I was interested with the same thing on my 3GS.
The 'other' category, mainly, is your phone's operating system. This category will grow over time because 'other' also refers to files stored on your phone that do not apply to their standard 'audio' 'photo' 'apps' and 'video' categories. Files like this include SMS and MMS messages, web browser cache, cookies, bookmarks, notes, and even any corrupt files that you may have on your phone will contribute to your 'other' category growing in size. Corrupt files can substantially increase your 'other' capacity.
Apple will tell you that the easiest way to minimize the 'other' category is to perform a back-up, restore, and resync. There are third party apps that will clear your 'other' category as well. These programs tend to favor jailbroken phones, however, as of course, Apple wants you to do it their way.
