I'm not sure how well known it is but John Wayne had a wonderful gun collection. The guns he used in his movies were from his private colletion. It included many old and antique guns, some of them really beautiful. I think after his death, the collection went to his oldest son Michael Wayne. I have heard that Michael has passed away and I can only assume the collection went to his next oldest son Patrick. Many of them ended up at the NRA museum in Fairfax Va.
I can't give you an absolute answer, but I can give you 1000 to 1 odds it was a standard studio prop gun that he never saw again after the filming of the movie. Wayne - and other actors - frequently had the same horse from one film to the next, but the guns are from the prop department.
That horse was the director's idea. He was very flashy but was an airhead and John Wayne hated him. I think this was the movie where JW backed that Appaloosa over a wooden bridge. I don't know if this is correct but I think they had to replace that horse 1/2 way through the filming because it was such an idiot. add: I'm thinking the director was Howard Hawkes and I had heard that he actually owned that particular horse. Don't know if that is true or not.

If my memory is correct I think most of that movie was filmed in Monumemt Valley National Park. Several of John Ford/John Wayne movies were filmed there for obvious reasons. It is breathtakingly beautiful.
