By DoD acquisition contract regulations, the military branches are responsible for their own acquisitions and contracts, though the Pentagon does do large overall contracts for common supplies. In all cases though, the contract is based on "best value", at least in the regulations.
Having worked DoD contract QA for many years, in reality it's both best value and what the military wants. Sure, the losing company can protest (and they often do) but only in cases where they stand to lose a lot of money, or there's evidence of favoritism, which is difficult to prove.
