The president has limited power to check the judiciary. The department of Justice is under his control, as is the national guard, so the President can order limited enforcement of court decisions that he disagrees with or else ignore them entirely. He is always subject to impeachment but if the court decision is controversial, he will probably have enough supporters of his position in Congress that they will not act against him, but he would have to pick his battles judiciously.
The president nominates federal judges, so he can make a long-term effect on the judiciary by the way he makes his choices for nominations. Since federal judges serve for life, the number of appointments he can make is determined by chance.
