They both emit carbon dioxide, thus expanding our carbon footprint. However, burning fossil fuels (coal, oil and natural gas) is much more serious, as this adds carbon dioxide that has been hidden underground for 300 million years.

Burning biomass releases carbon dioxide that was removed from the atmosphere probably in the past year, when the biomass (vegetation) grew.

The energy needed to produce (mine, refine, pump, etc.) a fossil fuel is generally much less than biofuels. In other words for a given unit of energy out, it takes more energy input to make biofuels.
