Looking at examples for different anime and manga, a evil character may have a fairly eccentric and uncommon name. The protagonist will often have a more simple and/or possible common example.

Examples could be Naruto and Ichigo. I have never heard anyone named Naruto but its a simple name. Ichigo means strawberry. There is Sailor Moon- her name is Usagi/Bunny. Their villians on the other hand have less common and/or more eccentric names. Such as Oboro which means haze or Orochimaru which doesn't have a meaning as a word but the Orochi means snake. Ichigo had villains like Aizen whos name doesn't have any many (or is common- to my understanding.) Sailor Moon had villians named after different types of gems ( e.g, Jadeite) and other royal sounding titles such as Prince Diamond.

So, without too much back-story on why a evil Japanese name for a female- I would recommend you figure out what makes them evil or one of their characteristics (part of Orochimaru, Oboro, Prince Diamond's powers or personality were in their names) and take that word and find the Japanese meaning. So, if this character was considered heartless and/or cruel "hidoi" would be a good name. Though, that sounds more masculine.

ほむら (Homura) may be a good name. It means anger.
