There can be some overlap between the terms apparatus and instruments, but in general, instruments are used to measure or to observe, such as a microscope, while apparatus is a broader category which includes any kind of equipment which is used for a scientific purpose, such as a centrifuge, a flask, a Bunsen burner, etc.

--------------------------------

Generally these terms are considered synonyms; sometimes apparatus are considered spectrometers, calorimeters, viscosimeters etc. and instruments are considered tongs, pipettes, burners, tripods etc.
