This is a vague question! What type of pool are you heating? You have a lot of options, as you probably already know because you are asking for ''the best'' way. Solar heating is the cheapest way, but isn't very effective, in my opinion. If you decide to purchase an elecric or gas heater, you must know what you are looking for to determine what is going to be the best for you. When buying a pool heater: what type of pool are you heating (in or above ground), what is your rate of flow, and how much water do you need to heat.

There are a variety of ways to heat a pool, including natural gas, heating oil, propane and even electric. I would choose the option that best fits your desire for convenience and of course price per unit. Natural gas and electricity are the most convenient because it's "always there" whereas heating oil and propane must be delivered. Generally, people choose the fuel they have for their hot water heater and furnace. A slightly less expensive way to heat your pool is to install a heat exchanger on a separate "zone" on your furnance, and have your furnace heat your pool. Soldering copper Plumbing and gluing together PVC is much easier for the DIY'er than extending oil fuel lines and natural gas plumbing. I heat my pool with yard rubbish - deadfall from the trees, dead branches I lop off, and even firewood left over from the winter season. I use an outdoor fireplace (chiminea) which I inserted 20 feet of 1" diameter copper pipe that I coiled using an electrical conduit bender. I brazed on two garden hose fittings, one which hangs over the side of the pool and the other connects to a valve I added to my pool pump system. When I want to heat the pool, I run a nice fire and open the valve. My chiminea has mesh sides so it's less efficient than a closed-side fireplace, but it works good enough and since I'm running it all the time anyway to rid my yard of deadfall I'm solving two problems at the same time. While it takes a long time to heat 35,000 gallons, the water coming out of the exhaust hose from the chiminea is hot enough where you'll yank your hand away because it's too hot to touch for extended periods of time.
