If memory serves me correct, about a $30 cab ride should just about do it.
If you have more time, the M60 Bus that departs from 116th and Broadway and continues over Manhattan at 125th street is another way (and a much cheaper one) to get to LaGuardia.
To get from LaGuardia to JFK, you can take a taxi, or a shuttle (like Super Shuttle, 800-BLUE-VAN, which is 800-258-3826 or see the Related Link below). You can get a yellow cab at the taxi stand, or call a car service like Carmel (212-666-6666) or Dial 7 Car & Limo (212-777-7777).
In my opinion, the best way is to just take a cab. You can get from Manhattan to LaGuardia (or JFK) and back by subway or bus (see the Related Link below), but as far as I know, there is no direct public transportation between LaGuardia and JFK. And if there is, I'd bet you anything it's a huge hassle.

If you want to save money, you can take the subway, which currently costs $2.25 (as of today, March 16, 2010), plus the $5 you will need for the shuttle. The shuttle (called the AirTrain) takes you from inside the JFK terminals to the Howard Beach Station of the A train (of the A-C-E, the blue line). The A train will take you to Times Square.

Driving or taking a taxi would be easier, but if you need to take public transportation, then you can take a taxi to a Metro-North station (or walk, if it's not too far and you can make it without getting lost), get the Metro-North train to 125th Street in Manhattan, and there you can get the M60 bus to LaGuardia. Unlike JFK, LaGuardia is not accessible by subway. The only way to get there on public transportation is by bus, and the bus only makes 5 stops in Manhattan, and they're all above 100th Street.

At the next page, select the icon on the right, "Click for lines east of Hudson - Harlem, Hudson, New Haven." At the next page, find your From station, and then select Harlem-125th Street as your To station.
Be sure to buy your tickets before you board the train, as they are a LOT more expensive if you buy them on the train. You can buy them from the Metro-North website (click the link to "Fares") or, use the ticket kiosks at the station.

Take the M60 bus that pulls up right outside the airport. This will cost $2 on a metro card which you can purchase from a machine right inside the airport. This bus stops at Colombia University. It takes about 30 minutes, and runs continuously.

Given the close proximity of the Newark Airport to NY, you are not going to find an airline that will have flights to LaGuardia, or JFK airport. People usually use public transportation If you are talking about upstate NY, then you'd have to check with each airline to see if they even have flights available. Airport shuttles are a great way to get to the airport if you are nearby or staying in a hotel with a shuttle. They are usually cheap and reliable. However they are not available everywhere, and usually have very specific pick-up locations.
You can take the PATH train from New Jersey to Manhattan. From there, you can take buses or trains to any of NYC's five boroughs. If you type in your locations on Google Maps or Hopstop web sites they will give you detailed instructions.
