Essentially, merchant ships carry cargo, warships are armed for war. The line was blurred somewhat in WWII becasue merchant ships were, in many cases, armed for defence against German submarines and aircraft (although the guns were manned by RN crews on British ships).

The US Navy is a branch of the military. The Merchant Marines are part of commercial businesses that are regulated by the government. They have Unions and ranking independent of the US Navy. In times of war, there are laws that allow the Navy to control the merchant vessels. And to further complicate things, there are merchant vessels that are run as Navy ships for supply and transport.
