The major difference is their file structures. Linux is based on the UNIX file system, whereas Windows uses the NTFS (NT file system). That is the reason why windows-specific programs do not run on Linux and vice-versa.
However, this can be solved by using wine (Software) or cedaga (For transgaming). This is NOT 100% sure because I hear say it may not work on some cases.
