Depending on the situation, a lot of automated phone systems use it as a separator between strings of numbers, or as an "end" character when the number of digits you can enter may be variable.
For example, some banks' phone-access systems ask you to enter either your account number or your ATM card number. Because ATM cards have 16 digits but bank account numbers vary a lot (usually 10, but not always), you press "#" to tell the system you're finished entering a number. The system counts how many digits you entered before pressing "#" and uses that count to determine whether you entered an ATM card or account.
