It was mostly a combination of bombs and torpedos. A good example of a bomb sinking a ship was the USS Arizona. A bomb was dropped and when it hit her it penetrated the deck went into the ships magazine (place where munitons are stored) and went off with such a force that it nearly cut the ship in two. She was however hit by at least two torpedos as well. The Japanese torpedos were retrofit with a special enhancement to their fins that kept them from diving too deeply when dropped as the harbor was barely deep enough to allow the passage of ships. These inflicted much damage. I would say from what I know of Pearl Harbor, most of the damage was caused by torpedos and the second runner up is bombs.
