You must first get the Azure Flute via Action Replay or a Nintendo event. Pick it up at any Pokemart. Once you do, go to Spear Pillar where you caught Dialga. It will ask you to play the flute. Click Yes and you'll play the Azure Flute. After it's done playing, stairs will appear. Go to the top and your character will see Arceus and walk up to it automatically.
