That depends on what you are using to download them, and where said program is specified to download them to. Mozilla Firefox, for instance, usually defaults to the desktop (/home/username/Desktop).
Part of that depends on what you're using to download the files. Assuming you're downloading files with the default web browser (Firefox), the downloads go wherever Firefox is set to download them (I think this is the Desktop by default). You can change this by going to Edit > Preferences in Firefox. In the "Main" tab, you can change the download location to whatever you want. I have a mine set to a Downloads folder in my home folder (~/Downloads).
If you use Transmission for torrents, I forget where they go by default, but this can also be configured in Edit > Preferences in Transmission. If you download things using Terminal, I'm pretty sure the downloads go to whichever folder your Terminal is in (which is your home folder unless you've used "cd" to change directories).
