Yes. There is Masters of Science and Masters of Engineering. You can also do doctor of philosphy(PhD) or Doctor of Engineering(ED).
Eastern Michigan University offers a Masters in CAE (Computer Aided Engineering). Their website says it was formally known as the MS in CAD/CAM. I seen maybe 1 or 2 other schools offering a MS in CAE from my online search.
I'd take the more general degree first - ME, and do the specialty degree as MS - AE, if you can find it.
