basic dyes are more effective for bacterial staining than acidic dyes because basic dyes have a positive charged chromogen. Bacterial nucleic acids and certain cell wall components carry a negative charge that strongly binds to the cationic chromogen.

Basic dyes have a chromophore that has a positive charge which is attracted to the negative charges on the cell wall of bacteria. Negative stains are negatively charged, so they are repelled from the cell walls of bacteria. Negative stains will stain the background instead of staining the cell directly.
