She wanted to send him there because she didn't want her daughter, Norma, to be teased. Norma was made fun of because she had a mentally challenged brother. The mother obviously favored her daughter over her brother since she did not have any mental issues. When she sent Charlie away, she was thinking of how it would be better for Norma, not Charlie.

Charlie felt close to Algernon initially because they had undergone the same experimental procedure to increase their intelligence. Of all the creatures in the world, only they had that in common. So Algernon was in the same situation as he was. But also, Algernon's decline and death showed Charlie what would happen to him, so he was also sad for himself. He had come to love using his mind. He'd thought he could have a normal life and love and the joy of understanding things; then that was taken away from him, and the sense of loss was keen. Aside from that; who knows? People are complex, and their reasons for doing things are hard to fathom.
