Sorry I can't cite sources because I don't recall what book I read this in, but I've read a few about her and I promise you that the document where it was first stated she had an extra finger was written long enough after her death that the author could not have known for himself. Also, having extra fingers was associated with witchcraft in the 16th century, and lots of people were trying to associate her with witchcraft, so saying she had an extra finger would have reinforced their argument. But honestly, would the King have risked marrying someone whose physical deformities betrayed them as a witch? I think it's highly doubtful he would have married her and made her his Queen (or that his ministers would have supported it, much less helped him), had she been witch-like at all.
