My sister had a Maine Coon Cat & he ate w/ his paws. I thought that might have been partially where the breed name came from.
I don't know why your cats do this, but I wouldn't worry about their cleanliness. Cats are notorious for being very clean animals. Even if your cat wasn't eating with his paws, he would still be licking them, regardless of wether or not he just came out of the litter box. They also lick their private areas, so it can't be too unhealthy for them!
