could be a sensor, had my 99 ram do it to me when i had 10,000 miles, lucky it was under warranty. it did it to me again at 30,000 it was another sensor at transmission
I just fixed a 2002 Dodge Neon that would not shift up it was stuck in low gear replaced TCM now trans is working fine
If your not starting in low gear check the little snow flake button next to the gear shift. If this has been pressed your starting in 3 rd. gear.
Your Yamaha Bruin may not shift out of low gear because something may be wrong with the gear box, so you should have it checked.

No it will shift slow.
I would definitely check to see if your speed sensors are working correctly. If you own a 99 like I do, you should have 2, an input and an output. If one or both of those speed sensors stop working then the RPM gague stops working and the car will not shift.
Try putting gear shift into "neutral" and then shift out of 4x4
When the trans computer detects a malfunction it sets a trouble code and defaults to 2nd gear. You need to have it checked for codes to know what to diagnose.
D3 means that the vehicle transmission will shift through 3 forward gears (low gear/2nd gear/high gear). D2 indicates only low gear & second gear. Your vehicle will NOT shift into OverDrive unless the transmission is in D3 position.
Assuming you're referring to the transfer case gear shift, it should be in "high" for normal use
To shift. But put a piece of scotch tape over top of it, because if it isn't in low enough gear it will sound crappy
