Corrupt Windows system files can cause Windows restore to fail. You can do a repair install of Windows on top of itself. It's only going to rewrite the system files so the vast majority of your other files and programs will remain untouched. You need your Windows CD...I'm going to assume you're using XP since you didn't say.
When you load it, choose "Install"..Then it brings up the partitions you have, most people have one, and you choose to "repair" that partition. Sounds crazy, but it should fix your problem.
