A prank a friend and I played on some school mates once involved something like this.
First we took a screen shot of the normal windows screen, and we used that as a wallpaper. Then we created custom icons that looked exactly like the wallpaper and camoflouged them.
People could see the pictures of icons on the wallpaper, but not the camofloged icons we made and moved. Consequently, everyone was befuddled.
I doubt this happened to you, but It's worth a shot. Check what kind of wallpaper you have set by right clicking on the Desktop and selecting properties, just to see if it's been tampered with.
Good lord, yes they are hidden, just reverse the option to hide icons. Its in the display properties under effects... Start> Control Panel> appearance and themes>folder options> veiw
If you have Windows XP just right click your mouse on the desktop, then click on arrange icons by, then check SHOW DESKTOP ICONS. I think this also works for Windows 98
