Every device I updated to iOS 5 seemed to have lost it's music, but I just put that right back on afterward (you can do with wirelessly using the purchased section from iTunes if you get your music from there). But that may have to do with the fact that I choose to manually manage my iTunes media. Also, that may have been the reason my apps disappeared. If your apps disappear, don't freak out and just download then off the App Store again. You will be surprised to see you should still have all of your app data considering that is saved in the iTunes backup. And remember, these are all a bunch of if's.

Hold the app you want to delete. Hold it for a couple seconds until all the apps on the page start jiggling. You will see a black x. Tap that and you can delete the app. You can not delete any apps that are part of the iOS software.
